HELP
Windows differs to standard OS with respect to
- File separator character "\" instead of "/".
- Path separator character ";" instead of ":".
- File system:
- File and folder names: No case insensitivity. Some reserved words must not contain in file names.
- File system: Until Windows Vista, the directory tree depends on the language of the Windows installation.
- File path must not exceed 260 characters.
- Unusual characters in file and directory names like space and Umlaute
- Files are blocked when already open in an application.
Tips for STRAP users
- Do not use WIKI:Notepad, take WIKI:Wordpad or WIKI:Notepad_plus_plus instead because Notepad might ignore
WIKI:Carriage_return characters.

Certain file-names are reserved by the system and must be avoided.
For example you cannot save your protein file as "con.pdb", but you can use "conserved.pdb".
Cygwin:
To install Bioinformatics programs, STRAP uses the WIKI:Compiler of WIKI:Cygwin if no other specified.
The directory for program settings:
Normally, WIKI:Dot_files are used for files that store settings, here ~/.StrapAlign/.
To avoid problems in Windows, the dot is omitted.
Consequently the settings directory is "%HOMEPATH%\StrapAlign\".
If %HOMEPATH% contains white space then "C:\StrapAlign\" is used instead.
This is the case in Windows XP but not in Windows 7.
An alternative directory can be provided in the file %HOMEPATH%\StrapAlign\location_of_StrapAlign.ini.
